Hi Bella,
Tomato plants will often have yellow leaves on the bottom as they mature. The brown spots sound suspicious. Take a look here to see if you can id the problem. If you need help once you know what is going on, please write back.

When weeding, the best way to make sure you are removing a weed and not a valuable plant is to pull on it. If it comes out of the ground easily, it is a valuable plant.
